I have the missions already from the Deluxe Edition, but there could be two things going on; one, Ubisoft has regularly been changing their minds about whether or not you need a code to unlock different stuff in the PC version -- for instance, the Benedict Arnold DLC had Steam users receive a key, but it wasn't actually necessary in order to access the content most other digital distributors didn't receive keys for it, but with the installer content was available -- or two, a key could possibly be provided when the Steam store updates in about half an hour.
If you own the season pass and have it installed downloaded you'll be able to get the Hidden Secrets pack for free from THAT menu.
